Port Clinton is bordered by the city of Erie, Pennsylvania to the northwest and the town of Thompson to the north. To the east the city is bordered by the townships of Williams, Madison and Painesville. The city has a total area of 2.5 square miles, of which 2.2 square miles is land and 0.7 square miles is water.

The city lies in the eastern end of the Erie-Niagara Falls metropolitan area. Port Clinton has a humid continental climate, but nearly 80% of the area is classified as humid subtropical, with hot, humid summers and cold, moist winters.

The closest states are Ohio to the north, Pennsylvania to the northwest, and New York to the south. The closest capital is Columbus, located about to the south.
