Pfeifer is located in the Ozarks, at the junction of U.S. Highways 54 and 63. The city is bisected by the White River.

The geographical features of Pfeifer are rolling hills and a few small valleys. The city is located at the base of the bluffs that overlook the White River valley. The Arkansas border is just to the east.
